Stone Facade with small rust spots

Any ideas on not just how to remove such small stains without treating the whole wall, but also how to keep them from coming back? At the top of each rust stain there is a dark pocket, like a piece of iron in the stone or something.

Not sure if there is a better way, but I would use F9 Barc to remove the rust stains, then mix up some JB weld to cover the metal spots so they don't rust again. JB weld comes out grey, and would be less noticeable than the rust.

Those are as bad as it gets. The small holes are from pyrite chips that rust when exposed to water. When they rust enough they eventually pop out and you get the holes. You'll need to treat with F9 Efflo first (call for application) and then use F9 BARC. Afterwards you can seal with our penetrating sealer which will help ward off moisture, hence help the rust from forming again.
