In order for my gun to qc between my wand and surface cleaner, I removed the brass blot that connected gun & wand and put a 1/4 " qc on the gun. Will this affect my water flow in any way? Essentially, I decreased the orfice size where the water goes into the wand. This was done to match the 1/4" qc on my steel eagle.

If I read you right no. I have a 1/4" coupler on the outlet side of all my guns and a 1/4" plug on all my wands and surface cleaner inlets. That way I can change from my wand to my surfacer and back very quickly.

Like I said above I use the same setup you are trying to use and have never messed up my pump. Almost all the washers I know use the same deal and they never damage thier pumps.
 
No it will not and here is why.
The size of the hole on the coupler is larger than the size of both nozzles combined.
The other reason it won't is because the pump is a positive displacement pump and the Unloader valve will protect the pump from damage.
